They are guided by an alcoholic fisherman named Kichijiro. They find that the local Christian population is being driven underground at the Japanese village of Tomogi. They eventually get killed by the tide and are cremated against the Christian burial.

Fr. Rodrigues decides to travel to go to Island the place where Ferreira was seen at last. But he is disappointed to find the Island destroyed. He is in a state of constant dilemma whether leaving faith to end someone’s suffering is unmerciful. At this stage, Kichijiro betrays him and hands him to the samurai. He also learns that the imprisoned Christians suffer mercilessly unless they don’t renounce their faith.

Rodrigues is imprisoned with other Christians and taken to Nagasaki. At the prison, he meets Kichijiro, who confesses that he is also a Christian himself and he betrayed Rodrigues at the pressure of the court officials. He is also ready to get imprisoned for his betrayal. He is released after some time when he is ready to step on a fumi-e which is the crudely carved image of Christ, a symbol of rejection of faith. Rodrigues is brought in to witness the drowning Garupe and other prisoners who refuse to renounce their faith.
Later in a Buddhist temple, he meets Ferreira who says he committed apostasy while being tortured, and he also mentions that after his experience of 15 years in the country and one year in the temple, he believes Christianity is a lost cause in Japan. He believes finding the original human nature is finding God. That night, Rodrigues hears five Christians being tortured but they have already apostatized and Ferreira tells him that it is his apostasy the Japanese demand to save them. At this point, Rodrigues hears the voice of Christ giving him permission to step on fumi-e, and he does.

The movie finally ends with the Dutch trader Dieter Albrecht narrating his observations on in his journal that states Ferreira has eventually passed away and now Rodrigues is married. Kichijiro is caught with an amulet and he is taken away. After some years, Rodrigues has also died and he is cremated.
